Here's to Apple hopefully adding a way to make real direction services that integrate better with Maps. The service should just calculate the directions and generate the MKMapItems and MKPolyLines etc. for Maps.app to show them.
But then again, there's more to transit directions than the line on the map. So there need to be more APIs for timetables and interchanges and so forth.
