What

The Cortex is no longer a task/ruling state machine. Each science project has one file, projects/<key>.md:

  • ## Now — two or three lines the human rewrites: what is running, what next.
  • ## Runs — jobs on the cluster right now, open | running. A finished run leaves the list and becomes a log entry.
  • ## Log — dated entries newest-first, kind run | result | lesson | note. Nothing is ever done; the board shows the last five.

Nothing in a ledger is inferred from results. cortex.py run | running | done record cluster facts; log --kind result|lesson is written only in the human's words.

Changes

  • scripts/cortex.py: check · new · run · running · done · log · now · issue · retire; move, rule, gates are gone.
  • projects/: every task, run, ruling and note of 2026-08/09 migrated into its project's log in the words already on file, each question linking back to its archived task.
  • tasks/, rulings/, batches/ → archive/, frozen: scripts/ledger_merge.py classifies any change there as code. Ledger = projects/, checkin.yaml, the two pages.
  • Workflows watch projects/ and archive/; README is one opening paragraph plus the dashboard pointer; AGENTS.md and REFERENCE.md rewritten; schema decision 60 records why.
  • New skeleton fixture and contract tests for every verb and every check rule (56 tests).
  • Board re-rendered by the redesigned Brain conductor: four-column summary (no next-task text), one 📋 resume chip per active project, "open" / "running" instead of "awaiting".

Merge order

This first, then PyAutoLabs/PyAutoBrain (same branch name), then PyAutoLabs/PyAutoMind.

The Cortex is no longer a task/ruling state machine. Each science project
now has one file, projects/<key>.md, holding `## Now` (where the human is,
what next), `## Runs` (jobs on the cluster, open | running) and `## Log`
(dated entries newest-first: run | result | lesson | note). Nothing in a
ledger is inferred from results: the script records cluster facts, and a
result or lesson is written only in the human's words.

- scripts/cortex.py: check · new · run · running · done · log · now · issue
  · retire, over the new schema; move/rule/gates are gone.
- projects/: every task, run, ruling and note of 2026-08/09 migrated into
its project's log in the words already on file; tasks/, rulings/ and
  batches/ moved under archive/, frozen.
- scripts/ledger_merge.py: ledger = projects/, checkin.yaml, the two pages;
any change under archive/ is code.
- workflows watch projects/ and archive/; README is one opening paragraph
plus the dashboard pointer; AGENTS.md, REFERENCE.md rewritten; schema
  decision 60 records why.
- tests: new skeleton fixture (four rows, three ledgers) and contract tests
for every verb and every check rule.

dashboard_refresh.yml rendered this branch with PyAutoBrain main, whose
conductor predates the schema, and failed. It now prefers the PyAutoBrain
branch of the same name when one exists, the mirror of what the Brain's
tests.yml does for the Cortex. Also `cortex.py link <project> <ref>`, the
one header edit there is, so an issue ref enters a ledger through the
script rather than by hand.

One long-lived issue per active project, with the ledger block at the top
and the detail below: subhalo_validation#2, ep_toy_gaussian#1,
slope_hierarchy_scale#2, autolens_inference#4 in the projects' own repos;
PyAutoCortex#34/#35/#36 for analytic_gaussian, euclid_dr1_prelim and
ic50_workspace, which have no PyAutoLabs remote. Board re-rendered.
