fix: restore complete dashboard health and evidence #274

Closed

Description

@Jammy2211

Overview

Restore complete Heart dashboard health by refreshing real evidence, repairing confirmed collector defects, and preserving unfinished science and development work. The human approved the phased plan on 2026-10-04. Monitoring completeness and release readiness remain separate.

Plan

  • Sync clean canonical mains and resolve confirmed generated-manifest drift.
  • Repair reproduced Heart collector defects and obtain current CI evidence.
  • Audit worktree findings without discarding edits or scientific evidence.
  • Refresh deep validation where supported, publish truthful results, and explicitly report remaining decisions.

Tier: undeclared — merge mode: human /prm.

Detailed implementation plan and approved prompt

Affected repositories

  • PyAutoHeart (primary, collector repairs).
  • Other repositories only for their separately scoped confirmed repairs; no broad source changes.

Branch survey

PyAutoHeart: main, clean, no active Mind claim. Proposed branch: feature/heart-dashboard-repair.
Worktree: /home/jammy/Code/PyAutoLabs/.worktrees/heart-dashboard-repair.

Key files and checks

Inspect heart/checks/manifest_drift.py, heart/checks/ci_timing.py, heart/checks/worktree_drift.py and heart/monitoring.py against actual source evidence. Fix only reproduced defects with focused regression tests. Use Mind scripts/repos_sync.py --check and its bounded generator for actual generated drift. Validate applicable Heart tests and compare complete before/after dashboard JSON; retain adverse/unknown findings that require user decisions.

Restore complete Heart dashboard health

Type: maintenance
Priority: high
Difficulty: large
Autonomy: human-required

Original request

Check why heart is red, fix it, and then do anything else to make whole dashboard green

Scope and evidence

Primary: @PyAutoHeart. Coordinate @PyAutoBrain and @PyAutoMind; split independent source repairs into separate tasks/PRs once confirmed.

On 2026-10-04 a fresh Heart tick exposed five clean library mains behind origin. Fast-forwarded PyAutoNerves, PyAutoFit, PyAutoArray, PyAutoGalaxy and PyAutoLens; the authoritative release verdict returned from RED to YELLOW. Refreshed Mind from origin. Cached Mind workflow failures cleared on refresh.

Remaining dashboard findings include historic cancelled CI events, CI timing regression, generated manifest drift, dirty/orphan task worktrees, stale/missing validation and timing evidence. Cortex main is dirty with science ledger changes; preserve them. The request is complete only when Heart reports monitoring.complete=true, status=green and no unresolved findings; release readiness alone is insufficient.

Proposed phases

  1. Refresh/survey canonical checkouts and source collectors. Fast-forward only clean main checkouts. Diagnose manifest mismatches against the current repos.yaml, including newly registered organs; regenerate only confirmed stale surfaces with the owning generator after plan approval.
  2. Inspect Heart CI timing event lifecycle and coverage/applicability handling against actual GitHub runs. Refresh observations first; route reproduced collector defects through separate bug tasks with regression tests. Never erase adverse evidence or waive checks to obtain green.
  3. Reconcile each dirty/orphan worktree against Mind claims and merged commits, preserving every local edit. Present any required destructive cleanup, merge or release as a concrete separate decision.
  4. Obtain missing deep timing/install/rehearsal evidence through the existing owning procedures, repair confirmed failures, then tick and publish verified evidence. Report blocked checks explicitly.

Validation

Use authoritative pyauto-brain health --scope dashboard --json assess before/after each phase; inspect all non-green checks and source evidence. Run generator check mode for changed generated surfaces and focused collector tests for any Heart code repair. Use applicable library/workspace validation only when those sources change. Retain raw diagnostic logs outside tracked source.

Detailed implementation footing

  • Brain's FeatureDecision classifies this as large and recommends separate phases. No active Mind claims on Heart/Brain were found. Proposed first branch: feature/heart-dashboard-repair; create the isolated worktree only after approval, then survey each newly affected repository before writing it.
  • Heart and Brain clean main checkouts were also fast-forwarded (Heart c201ad9; Brain 3275298). Read their updated instructions before implementation.
  • Manifest phase: use Mind scripts/repos_sync.py --check and bounded --write --only surfaces; inspect check_map_blocks, check_public_tables, check_hub_blurb, and check_checkouts. Missing canonical checkouts are PyAutoEars and PyAutoInsight. Remaining stale generated maps include Cortex, Eyes, Pulse and Gut. Prefer syncing already-merged fixes on clean mains before generating changes. Preserve Cortex's dirty science records.
  • CI phase: inspect Heart heart/checks/ci_timing.py (classify_cancelled, rollup and event evidence), existing tests and actual run/job logs before deciding whether findings are real failures or require collector repairs. heart/monitoring.py defines completeness; do not change scoring to hide unresolved evidence.
  • Missing local script timing is explicit: tick reports no PyAutoHands/run_logs/latest. A tick cannot supply deep timing evidence; use the owning validation procedure.
  • Final publication uses pyauto-heart publish after reviewing its dry-run and clean-main preconditions. Verify published evidence separately from the local board.

Tier: undeclared — merge mode: human /prm.

Checkpoint

Follow-up 2026-10-04: user explicitly requested getting new repos such as PyAutoInsight and PyAutoPulse. Cloned PyAutoInsight and PyAutoEars into their canonical organs/ paths; fast-forwarded clean PyAutoPulse main by ten commits to f180151. All three checkouts are clean and match origin/main. Broader source-repair plan approval is still pending.

Human approved the phased implementation plan on 2026-10-04: "I approve of the plan". Proceed with bounded repairs and validation; preserve unfinished work. Tier remains undeclared, with human /prm for merges. Register the issue and worktree before source repairs.

    Approved repair progress (2026-10-04):

    • Collector repair is PR fix: preserve manifest findings and detect standalone worktrees #275, head 1c9b924. Four before-fix regression failures now pass; 20 focused and 1181 full Heart tests passed. Independent review CLEAN and Python 3.12/3.13 CI passed. Merge approval is requested, not assumed.
    • Synced 28 clean canonical mains and the organization profile, in addition to the earlier library/Brain/Heart/Pulse syncs and missing Insight/Ears clones. All 46 manifest repositories now exist. Preserved dirty canonical repos and all science/worktree data.
    • Refreshed URL, PyPI-floor, unit/import timing, smoke timing and skipped-script census evidence. Published the privacy-checked dev-box board in 60c8df9.
    • The current dashboard is still RED/incomplete (31/100), with 105 findings. Release YELLOW is 75/100 while the new smoke report is pending. Fresh unit observations have 300 missing baseline comparisons; they are unknown, not passing. Skip census: 12 SLOW (5 unmeasured), 15 NEEDS_FIX, 50 permanent.
    • TestPyPI-only rehearsal: https://github.com/PyAutoLabs/PyAutoHands/actions/runs/37198725621 (running); workspace smoke: https://github.com/PyAutoLabs/PyAutoHeart/actions/runs/37198914051 (queued). After rehearsal passes, download testpypi-rehearsal-version, capture exact library heads, continue pyauto-brain release validate --stage3-plan, then ingest integration. No production release dispatched.
    • Real preservation decisions remain: 11 staged source/test files in sparse-operator-oversampling-cache; unmerged policy and benchmark commits; explicitly retained scientific witnesses and KEEP worktree/data records; active vis-lp science symlinks. None deleted or waived. Cortex/Eyes map drift and generated-hook drift remain in dirty canonical checkouts.

The task remains open until complete green monitoring evidence is real. Local detailed inventory: /tmp/heart-remaining-findings.md; durable resume record: Mind active/restore_dashboard_green.md.

Collector phase merged via human /prm: PR #275 → 9d7d590, now installed in canonical Heart main. Every exact-head CI leg passed, and all branch commits are ancestors of origin/main. Completed phase recorded in Mind complete/2026/10/heart-dashboard-collectors.md; the covered parser draft was retired, dashboard regenerated, clean task worktree and local branch removed. This umbrella issue remains open because the full-dashboard objective is unfinished.

    Continued work:

Merged collector repair PR #275 through human-authorized /prm at 9d7d590. The source-phase completion is recorded in Mind; this umbrella issue remains open.

The timing-baseline defect now has a tested repair in PR #277 (7874594): 111 focused and 1,183 full tests pass, independent review CLEAN, and both Python 3.12/3.13 GitHub checks pass. Isolated replay restores 289/300 comparisons while retaining 11 genuinely missing comparisons and one slowdown. Awaiting human merge authorization; live timing evidence is not replaced with unmerged code output.

Workspace smoke run 37198914051 passed. TestPyPI rehearsal 37198725621 passed; its exact artifacts and source SHAs are in /tmp/heart-validation-37198725621. Release integration 37199991757 is still running, with its TestPyPI installation check passed. Once completed, download release-stage-report into that same directory and invoke the Brain release validate ingest procedure with commit_shas.json.

Fresh Heart snapshot: monitoring RED 36/100; release readiness YELLOW 85. Remaining release warnings: seven generated-hook mismatches, two organism-map mismatches, missing current-source rehearsal validation. Dirty science checkouts and explicitly retained worktrees remain intact. Mind digest failure is HTTP 403 oauth_not_allowed_for_organization; fixing authentication needs account/policy action. No production release or messaging workflow was dispatched.

All 46 manifest repositories are present, including newly cloned PyAutoInsight and PyAutoEars; existing PyAutoPulse was updated. Clean main repositories were fast-forwarded; dirty and divergent work was preserved.

All 20 manifest checks now pass after safe upstream synchronization: seven hooks and two organism maps repaired. Six checkouts retained all 128 local files byte-for-byte; Cortex science/check-in records were preserved, its generated dashboard backed up and regenerated. All 46 declared repositories are present.

Release integration 37199991757 completed: 723 passed, 82 skipped, one timeout. All TestPyPI installation checks passed. autolens_workspace_test/scripts/multi_dataset/jax_likelihood/rectangular_rtu.py compiled its JAX vmap in 3.1s then blocked on materialization until the 1805s termination; stack shows block_until_ready via autofit/non_linear/jax_compile.py:249 and script line206. This resembles the documented execution-stall family, but root cause is not established. No quarantine, cap increase, or rerun was used. Full failed logs/artifacts are saved locally and canonical release ingest completed.

Heart now reports release RED60: release validation FAILED (stage integrate); monitoring RED33. Updated real evidence published. Missing evidence has been replaced with a concrete failure, not a false pass.

Separate issue #278's aggregation repair is ready (22 focused, 1200 full tests passed, independent review CLEAN). Isolated copied-cache replay excludes only retired PyAutoConf/PyAutoBuild observations, preserving all150 cache files and configured/global evidence. Current RED shipping authorization requested; patch remains uncommitted and no PR has been opened. Mind records the exact continuation. OAuth organization-access repair for the Mind digest remains a human/account dependency; retained science work is untouched.

Continued without Anthropic work, as explicitly requested. Digest workflow and credentials are untouched.

Heart repair #278 is shipped as PR #279 at ba9d2f3: 1200 local tests passed, independent review CLEAN, Python3.12/3.13 CI passed (37203283615). Human /prm approval requested; no merge yet.

    Targeted rectangular_rtu.py diagnostics completed:

    • Re-time37203338570, smoke profile: Python3.12 15.9/8.2/8.3s; Python3.13 15.6/8.0/7.8s. All six PASS, harness NEITHER.
    • Actual profile resolver showed only test mode and fast plotting differ for this script (its declarations already enable JAX and full datasets).
    • Re-time37203617994, exact release-settings overlay: Python3.12 7.8/4.9/4.9s; Python3.13 9.2/8.0/7.7s. All six PASS, harness NEITHER.
    • Both used300s caps and native stack capture after120s; no stall occurred, so no native stack was captured. Intermediate dispatch37203585601 was cancelled before measurement to use the exact resolved overlay and provides no diagnostic evidence.

The original1805s materialization stall remains unresolved. These focused current-source runs do not reproduce the exact TestPyPI integration environment and do not establish a fix. No quarantine, timeout increase, release/rehearsal retry, upstream message, or evidence override occurred. Heart remains release RED60: release validation FAILED (stage integrate). All logs and continuation facts recorded in Mind.

Resumed under the live task-specific authorization: “I authorize development investigation and repair despite the current RED reason above. Follow start-dev and record the task-specific authorization wherever required.” Merges remain human /prm; applicable branch tests and independent review are still required. No production release, Anthropic work, external messages, watchers, timeout increases, quarantine or evidence erasure.

Fresh canonical Heart tick/readiness remains RED60: release validation FAILED (stage integrate); monitoring RED33/incomplete. The published STALE45 feed is stale, not clearance.

Reviewed saved failed artifact and installation log. New discriminating evidence: failed integration used JAX/JAXlib 0.10.2, explicitly downgraded by workspace-validation.yml after wheel installation. Both passing focused retimes used 0.11.2. This is a runtime confound, not a causal fix. Reconstructing exact TestPyPI wheels, all115 final package pins, workspace df35fd4 and Hands760affd in an isolated diagnostic directory for bounded runs with native-stack capture. Historical XLA research reviewed; settled no-upstream-report decision preserved.

Bounded exact-wheel diagnostic phase (approved umbrella #274)

    • Preserve the failed run's package pins, workspace/Hands SHAs, Python patch version and source URL in a diagnostic manifest.
    • Add a manual Heart workflow that installs only those wheels and dependencies, checks exact workspace/Hands commits, and invokes their existing release environment resolver.
    • Run only rectangular_rtu.py, at most six fresh processes, native dump after120s,300s cap. Preserve results and stop on the first failure. Never emit or ingest release-stage evidence.
    • Validate manifest/provenance/error handling and process timeout behavior locally; independently review the final branch; prepare a PR, with human /prm for merge.

Tier: undeclared — merge mode: human /prm.

Detailed files: .github/workflows/release-diagnostic.yml (manual isolated Ubuntu runner, Python3.12.14, explicit wheels, upload diagnostic artifacts even on failure); .github/scripts/release_diagnostic.py (manifest validation, package/import/environment receipt, existing Hands env resolver and workspace retime native-stack helpers, bounded capture); diagnostics/release-37199991757.json (115 observed final pins and immutable repo SHAs); tests/test_release_diagnostic.py (fail-closed manifest and bounded child-process regressions); docs/release_validation.md (diagnostic meaning/limitations and invocation).

Starting Heart main34c73d3, clean; no competing Heart Mind claim. Task branch feature/restore-dashboard-green under .worktrees/restore-dashboard-green. Existing approved umbrella plan and live user development override apply to this evidence-gathering phase. No causal fix asserted and release RED remains release validation FAILED (stage integrate).

    Summary

The release timeout occurred after compiling rectangular_rtu.py, but existing focused retimes used a different runtime: JAX/JAXlib 0.11.2 versus the failed integration's 0.10.2. Add a bounded wheel diagnostic with the failed run's 115 package pins, Python patch version and exact workspace/Hands commits. Capture native stacks before the 300s cap, preserve evidence and stop at the first failure.

The diagnostic runs on PRs changing its three execution/manifest files and is manually dispatchable. It emits no release-validation artifacts. This is an investigation tool, not a causal timeout fix. Related #274; the umbrella stays open.

    API Changes

None — internal diagnostic tooling only. Existing release/smoke gates are unchanged.

    Test Plan

    • 1,214 Heart tests passed;14 focused tests rerun on the final validation-regex change.
    • Tenant firewall and whitespace checks pass.
    • Independent Sol review CLEAN: original-log manifest comparison, distinct child processes, fail-fast output preservation, descendant cleanup and validation-classifier isolation verified.
    • Local exact 115-package TestPyPI replay on Python 3.12.10 passed 3/3 (26.3/15.4/10.7s). This differs from failed Python 3.12.14/hardware and is not release clearance.
    • PR workflow runs the pinned Python 3.12.14 wheel diagnostic on a hosted runner. Original runner hardware/image and original wheel/FITS hashes were not retained; these limits remain explicit.

    Development authorization

Heart remains RED 60: release validation FAILED (stage integrate).

Live task-specific user authorization: “I authorize development investigation and repair despite the current RED reason above. Follow start-dev and record the task-specific authorization wherever required.” Applicable tests and independent review passed as above. This authorizes development shipping only; merges remain explicit human /prm. No production release, full rehearsal, Anthropic work, timeout increase, quarantine, or adverse-evidence deletion.

Full API Changes (for automation & release notes)

Added manual/PR diagnostic runner and a pinned incident manifest. No public library API or migration.

Generated by the PyAutoLabs agent workflow.

    Reproduced with native evidence

    Hosted diagnostic 37205459198: trial1 PASS9.905s; trial2 TIMEOUT300.021s, after2.6s compilation. Python3.12.14,115 package pins and exact workspace/Hands verified,4CPUs, no cpu.max, XLA_FLAGS=--xla_cpu_multi_thread_eigen=false. Both py-spy and GDB exited0.

All four tf_XLAEigen workers (LWP3258–3261) are blocked in _lapack.so: BlockingCounter::Wait -> jax::ParallelBatchMap -> CholeskyFactorization -> lapack_dpotrf_ffi -> CustomCallThunk, called on Eigen WorkerLoop. No FftThunk/ducc0 frames. This is a distinct LAPACK thread-pool reentrancy site, not the historical FFT finding. Original Python symptom is matched exactly at jax_compile.py249/script206.

Source comparison supplies a targeted remedy: JAX0.10.2 lapack_kernels.cc schedules batch chunks to the pool and waits; JAX0.11.2 compiles that parallel path out of open-source builds and runs chunks inline. The release workflow's old<0.11 install explicitly downgrades past this change.

Continuing the authorized repair: interleave control0.10.2 and candidate0.11.2 runs on the same hosted runner with all other115 pins/data/refs/profile unchanged, preserve both controls and native stacks, then replace obsolete runtime caps only if candidate is verified. No full integration/rehearsal or upstream message.

Timeout repair prepared — PR280, human /prm only

    PR #280 at f5bad35.

    • Exact-wheel replay37205459198 reproduced the stall (pass9.905s, timeout300.021s). All four Eigen workers blocked in LAPACK ParallelBatchMap/CholeskyFactorization/lapack_dpotrf_ffi; no FFT/ducc0 frames. This supplies native evidence for the current incident, distinct from the historical FFT deadlock. No upstream report.
    • JAX0.11.2 removes that blocking fan-out in open-source builds. Heart's three old <0.11 recipes forcibly downgraded the installed runtime to0.10.2. PR280 now requires matching JAX/JAXlib>=0.11.2,<0.12 in smoke, integration and notebook validation; unchanged control manifest preserves0.10.2.
    • Comparison37206724174: 3control passes15.724/12.671/12.733s; 3candidate passes12.359/12.668/12.167s. Only JAX/JAXlib differ;113 pins, Python3.12.14, source refs, release environment and runner topology match. The diagnostic correctly returned INCONCLUSIVE/failure because no same-run control stalled. This is candidate compatibility evidence, not a measured failure-rate improvement; do not erase or label that run green.
    • Final full suite1222PASS175.37s; YAML parsing, tenant firewall and whitespace PASS. Independent Sol review CLEAN, including41 workflow/diagnostic tests, native/source remedy and autonerves compatibility. Python3.12/3.13 CI passed on diagnostic commit a954d5a; final bound-change CI is separate and must be judged by /prm.
    • Canonical readiness still RED60, sole exact reason release validation FAILED (stage integrate). Fresh Heart board published with failed validation preserved; monitoring remains RED33/incomplete. Bounded diagnostic evidence is not full integration clearance.

Task-specific live authorization: “I authorize development investigation and repair despite the current RED reason above. Follow start-dev and record the task-specific authorization wherever required.” Applicable branch gates passed above; development shipping only. Human /prm required; no merge or production release performed.

    Other findings and continuation

    • Refreshed unit/import and CI timing through their collectors:12 suites,300 tracked tests, one slowed suite leg,12 clean imports;26 CI gates, one slow gate, six historical suspect events retained. Legacy per-test view has21>1.5x,268 within,11 missing baselines. All20 manifest surfaces pass;46 repos present.
    • Inspected cancelled Array37002625195 and Fit36036709408: GitHub now returns no jobs/logs. Insufficient evidence to establish or dismiss a hang; current main-cancellation policy leaves them suspect. No evidence erased.
    • Preserved dirty science records, datasets/results, retained worktrees and existing scientific/performance backlog. Legacy script-timing646 comparisons lack observation time and local source logs; remain unknown, not silently rebased against incompatible wheel timings. Anthropic OAuth blocker remains documented and untouched.
    • Next: human /prm280 after checking final-head CI and the explicitly inconclusive diagnostic evidence. Then use the canonical Release Agent to plan discriminating post-merge validation; no full release/rehearsal dispatched here. Remaining science/performance/no-run findings retain existing owners/tasks; no claim dashboard is green.

Evidence: committed diagnostics manifest/native witness and docs/release_validation.md; local detailed artifacts under organs/PyAutoMind/tmp/heart-timeout-20261004/hosted-37205459198 and hosted-37206724174. No unattended watchers.

Preserve tested JAX compatibility while excluding native deadlocks

    Issue: #274
    Type: bug
    Repos: @PyAutoHeart @PyAutoNerves @PyAutoHands
Original user request: "ok yes do it properly then"
Approved context: retain0.11.2 CI baseline, evaluate0.9.2 as older supported line, exclude problematic intermediate releases if evidence warrants, protect user installs and align release recipes. CPU/GPU likelihood/gradient/FFT checks, dependency resolution, independent review. Preserve historical FFT workaround and incident0.10.2 native witness. No release, upstream report, merge, watcher, quarantine or cap increase. Existing development RED override remains task-specific.

    Plan:

    1. Reconstruct isolated wheel environments with115 incident pins, changing onlyjax/jaxlib to0.9.2 and0.11.2; verify metadata and imports. Test the exact failed rectangular_rtu script and historical FFT reproducer bounded with existing workaround, then representative likelihood/gradient/sampler numerical correctness and CPU/GPU timings. Keep control evidence intact. Probe resolver endpoints and incompatibilities.
    2. Use findings to choose a conservative two-line policy; do not assume absent native path means older runtime fully supported. Avoid changing library mathematics for an upstream scheduling defect. Inventory published dependency ownership and direct/user install recipes.
    3. In PyAutoNerves pyproject.toml express supported versions with exclusions and preserved platform markers; document compatibility/update behaviour and maintain minimum/current CI coverage where bounded. In PyAutoHands release.yml align3 overrides with policy. Keep Heart incident control manifest immutable and add compatibility evidence/validation without relabeling original inconclusive comparison. Additional repo edits only if actual required dependency consumers identified.
    4. Test resolver fresh/upgrade/conflict behaviour, affected repo suites and bounded CPU/GPU cases. Independent review before ship; record limitations and release coordination in issue/PR/Mind. No production release; human /prm.

Tier: undeclared — merge mode: human /prm.

Compatibility repair is now independently reviewed CLEAN and the first five PRs are open. The package policy preserves JAX>=0.7,<0.12, excludes0.10.* and0.11.0, and retains platform markers;0.9.2 is a tested older endpoint, not a new minimum or blanket certification. Heart retains0.11.2 as the integration baseline. Consumer metadata requires protected Nerves to prevent resolver fallback.

Local full suites pass: Heart1222, Nerves237, Hands472, Fit2959(2skips), Galaxy1315. Array/Lens/CTI suites are still running before their PRs. Original likelihood passes3CPU+1actualCUDA trials per endpoint; numerical/gradient/NUFFT/Optax/shortNUTS and historicalFFT witnesses pass.25 real-wheel resolver cases pass, plus fresh normal resolution without prereleases using synthetic stable wheels. No publishing version chosen. Release ordering: protected Nerves first, human-selected base higher than2026.10.4.1; strict floor excludes same-base dev/post releases.

Incomplete evidence remains explicit: broader point-source gradient script exceeds300s on both endpoints, after solved-source finite-difference checks. Cause unknown; logs preserved. Original interleaved incident comparison remains inconclusive. Hosted compatibility37210342253 and unit37210342215 are running at Heart8721c2e; neither is release validation.

Exact Heart RED reason remains release validation FAILED (stage integrate). Live authorization: “I authorize development investigation and repair despite the current RED reason above. Follow start-dev and record the task-specific authorization wherever required.” Human approved compatibility work (“ok yes do it properly then”) and isolated Galaxy metadata despite its retained task claim (“Allow isolated metadata change”). Applicable tests/smoke/review recorded above; human /prm only. No merge/release/full rehearsal, upstream report, Anthropic changes, timeout increases, quarantine or evidence deletion.

Compatibility repair ready for human review

JAX remains >=0.7,<0.12, excluding0.10.* and0.11.0. Tested endpoints0.9.2 and0.11.2 pass CPU and actual CUDA original-likelihood/numerical witnesses. The retained range is not blanket certification. The native-confirmed0.10.2 LAPACK/Eigen path is absent in0.9.2 and disabled in OSS builds from0.11.1; exclusions beyond0.10.2 are source-based precautions. Historical FFT workaround remains.

Hosted Heart compatibility run37210342253 passes both endpoints at8721c2e: Python3.12.14,113 unchanged non-JAX pins, original workspace/Hands commits, three original-likelihood trials each, numerical/gradient/NUFFT/Optax/shortNUTS checks,20FFT iterations. Artifacts and provenance verified. Heart unit CI37210342215 passes both Python legs. Local original likelihood also passes3CPU+1CUDA per version.25 wheel resolver cases and fresh normal no-prerelease resolution pass.

Release coordination: publish policy-bearing Nerves before repaired family wheels; consumers require autonerves>2026.10.4.1. Strict bound excludes same-base dev/post versions. Human chooses higher base version; synthetic2026.10.4.2 test wheels are not a release/version decision. Source builds retain9999.0.0.dev0. Existing lockfiles/old published wheels need explicit repaired-family upgrades; whole-family backtracking remains possible.

Incomplete evidence: broader point_source/jax_grad/gradient.py exceeds unchanged300s diagnostic cap on BOTH endpoints after solved-source finite-difference checks. JAX LAPACK deadlock compatibility repair

All eight PRs merged after all28 jobs across12 current-head workflow runs passed, mergeability CLEAN, freeze clear, and independent Sol review CLEAN. Git ancestry proves every claimed branch is merged.9255 local tests passed (2 skips,5 xfails). CPU/CUDA original-likelihood and numerical probes pass0.9.2/0.11.2; hosted37210342253 passes both withPython3.12.14 and113 unchanged non-JAX pins.25 resolver cases plus fresh normal resolution pass.

Policy preserves>=0.7,<0.12, excludes0.10.* /0.11.0;0.10.2 native LAPACK/Eigen deadlock reproduced, other exclusions source-based. Older0.9.2 lacks path; OSS>=0.11.1 disables it. HistoricalFFT workaround retained. No blanket older-version certification. Consumer autonerves>2026.10.4.1 guard prevents permissive-Nerves fallback; publish protected Nerves first using human-selected higher base version. No package publication here.

Original release validation remains failed. Prior interleaved comparison remains inconclusive. Point-gradient broader diagnostic times out both versions at300s. Follow-up inspection of saved0.11.2 native dump finds active main-thread JAX partial evaluation / cosmology Simpson integration at gradient.py:374, rather than a captured LAPACK wait; later image-plane likelihood prints, proving progress beyond that sample. This does not explain the final timeout.0.9.2 native capture failed; gdb absent. Keep all evidence and investigate separately.

Canonical clean main checkouts fast-forwarded; retained task worktree/data and unrelated dirty science untouched. No Anthropic auth changes, release/rehearsal, upstream report, watcher or cap increase. #274 and active prompt retained for remaining scope; do not close whole umbrella or delete retained worktree.

Evidence: Mind tmp/heart-timeout-20261004/prm-audit.json, merged-prs.json, full-suites/, hosted-37210342253/; Heart committed diagnostics. User requested an Anthropic-repair prompt for a separate chat; handoff supplied, no auth work performed here.

Fresh post-merge Heart assessment: monitoring RED33/incomplete; release RED60, sole reason release validation FAILED (stage integrate). Board evidence refreshed/published; no release evidence erased.

Anthropic digest blocker — diagnosis (read-only, no credentials touched)

    • Failing workflow: PyAutoMind .github/workflows/morning_status.yml (pyauto-update-digest), step Summarise pushes with Claude (anthropics/claude-code-action@v1, input claude_code_oauth_token: secrets.CLAUDE_CODE_OAUTH_TOKEN; apiKeySource: none). Latest failure 37197502842.
    • Error from the API: api_error_code: oauth_not_allowed_for_organization — "Your organization has disabled Claude subscription access for Claude Code · Use an Anthropic API key instead, or ask your admin to enable access".
    • Timeline: repo secret last set 2026-07-09; digest green through 35207885905 (09-17), red every day since 35330799994 (09-18). arxiv_interests.yml uses the same secret and is red with the identical error since 09-16/17. arxiv_papers.yml looks green only because its Claude step was skipped on no-paper days; it is exposed too.
    • Classification: organization restriction, not credential expiry (that surfaces as an OAuth token revoked/expired error) and not workflow misconfiguration (unchanged config worked for 2+ months). This matches the account behind the token moving from a personal subscription to a university organization, whose policy disables subscription access for Claude Code (error reference).
    • No code change needed. The repair is a human/account action: mint a new token with claude setup-token from an account/org that permits subscription access and set the secret (human-only), or ask the org admin to enable access. An API key or workload-identity federation would mean new billing and needs explicit approval. Not done.
    • No secret changed, no workflow rerun, no message sent.

Session wrapped up at human request; remaining Heart work will continue in another chat. All eight compatibility PRs are verified MERGED, with the completed phase recorded in Mind complete/2026/10/jax-lapack-compatibility-repair.md. Remaining umbrella task moved to parked.md; active repo claims released. This issue stays open because dashboard/release-validation work is unfinished.

Retained worktree, science/data and diagnostic evidence preserved. Last published monitoring RED33/incomplete; release RED60: release validation FAILED (stage integrate). No release/rehearsal, further experiment, credential change or watcher. Protected Nerves must publish before consumer wheels. Full continuation remains in active/restore_dashboard_green.md; Anthropic repair handed off separately.

Anthropic digest blocker — credential replaced (human action), awaiting scheduled confirmation

    • Cause confirmed as an organization-context change: the 07-09 token was minted on the owner's personal account. After the account moved to the Newcastle Team org, the old token was refused (oauth_not_allowed_for_organization).
    • Human (org admin) minted a new claude setup-token token under the Newcastle Team org. A bounded local check (claude -p "reply OK") succeeded with no digest or message sent. Repo secret CLAUDE_CODE_OAUTH_TOKEN updated 2026-10-04T16:09:34Z.
    • Billing: Team plan, seat-based; usage draws on the owner's own seat allowance. No API key, no admin policy change, no other member affected. Owner checked usage settings.
    • No code or workflow change, no PR. Nothing re-run: the scheduled digest (05:09 UTC) and arxiv workflows will exercise the new token on their normal cron.
    • Remaining: confirm the next scheduled pyauto-update-digest and arxiv_interests runs succeed before calling this blocker closed.

Post-merge release validation started (human-authorized: "doing a release now is fine")

    • PR fix: avoid LAPACK deadlock and validate older JAX compatibility #280 and its seven sibling compatibility PRs were already merged and closed out; /prm had nothing left.
    • Release Agent preflight (Stage 0/1) PASS. Used minor=2 because the merged libraries require autonerves>2026.10.4.1 and PyPI's latest is 2026.10.4.1; a 2026.10.4.1.devN rehearsal would fall below that floor.
    • Stage 2 TestPyPI rehearsal 37216594735: success, 2026.10.4.2.dev80301. Main SHAs: Nerves 82a6057, Fit 83844c5, Array 9a6237f, Galaxy 1aa5aa7, Lens b695e57.
    • Stage 3 integration dispatched: 37217670612. Artifacts dir: Mind tmp/heart-validation-37216594735.
    • Next: download release-stage-report into that dir, then pyauto-brain release validate --ingest <dir> --commit-shas <dir>/commit_shas.json; on GREEN, pyauto-brain release -- 2. No production release yet.
    • PyAutoCTI#112 is merged but not covered by release.yml (autocti on PyPI is 2024.11.13.2); separate decision.

2026-10-05 bounded RED recovery — authorized continuation

Original request (verbatim): "Can we investigate heart red and do the only steps required to make it yellow so I dont have to authorise steps"
Live follow-up (verbatim): "Yes I authroize", answering the explicit request to authorize corrective investigation and repairs under Heart #274 for release validation FAILED (stage integrate).

Scope: only the failing integration and its missing report. Broader dashboard findings excluded. No production release, weakening checks, quarantine, timeout inflation, evidence deletion or automatic merge. Tier undeclared; merge mode human /prm.

    Plan:

    1. Resume clean Heart feature/restore-dashboard-green from current origin/main e62b080. No competing Heart claim. Use retained workspace .worktrees/restore-dashboard-green; source its activate.sh before tests.
    2. In .github/workflows/workspace-validation.yml, provision the declared PyYAML dependency before emit_release_report invokes heart.validate. Reproduce the import failure in an empty venv, then exercise actual report emission with downloaded run37217670612 artifacts; verify failures remain failures. Run workflow-wiring/validate tests and relevant suite; independent review before shipping.
    3. Inspect one representative JAX stall from exact TestPyPI2026.10.4.2.dev80301 and hosted logs. Establish execution vs tracing/compilation and exact versions. Run only a bounded causal diagnostic through existing facilities; do not guess a runtime fix or repeat the four-hour full integration blindly. Claim an additional repo only after causal localization and conflict survey.
    4. Publish the bounded tested repair PR under this live RED authorization, recording exact reason, causal mapping, evidence and remaining integration blockers. Human merge remains separate. Fresh validation after fixes and truthful Heart ingest are required before claiming YELLOW.

Authorization applies to #274 in this session only. Source failures and reporting failures are separate: restoring report emission alone cannot clear RED. Latest report702 passed/3 failed/19 timeout/82 skipped; old cached report723 passed/1 timeout.

    Summary

The integration report job crashes with ModuleNotFoundError: yaml before uploading release-stage-report, leaving Heart on an older validation result. Install the already-declared PyYAML>=6.0 dependency before invoking heart.validate.

This repairs report generation only. The latest integration still has 19 execution timeouts and 3 downstream aggregator errors; none are suppressed by this change. Related to #274; the umbrella issue remains open.

    API Changes

None — workflow dependency setup only. No library or workspace API changes.

    Test Plan

    • Empty Python3.12 venv reproduces the missing-yaml failure before the install step.
    • Execute the workflow's dependency-install command in that venv, then emit the actual run 37217670612 report: expected failure exit 1, 702 passed/3 failed/19 timed out/82 skipped, all 22 adverse records retained, source SHAs/version/install evidence preserved.
    • 119 workflow-wiring and validation tests passed.
    • Full Heart suite: 1222 passed.
    • git diff --check clean.
    • Independent Sol review CLEAN; independently emitted report matched counts and provenance.
    • Exact-head GitHub checks.

Current RED authorization and remaining recovery

Authoritative reason: release validation FAILED (stage integrate) (RED60), unchanged after canonical ingestion of the latest artifacts.

Live user authorization: “Yes I authroize”, responding to the surfaced reason and corrective investigation/repairs under #274. Authorization and bounded plan.

Causal mapping: missing report dependency → failed emitter → no current stage artifact → install dependency before emission. This is a necessary reporting repair, not a claim that the execution stalls are fixed or that Heart is YELLOW. Ongoing bounded exact-wheel investigation is recorded under #274. No test suppression, increased timeout, release, automatic merge, or issue close. Human merge remains separate; fresh validation is required for recovery.

2026-10-05 bounded recovery result — awaiting human merge

PR281 head6b7bd404d1a67589c914b30cdf919fbca9a4e7a7 is ready: report dependency fix plus immutable current-incident diagnostic. Independent Sol reviews CLEAN;119 initial/141 final focused tests PASS;1222 full local Heart tests PASS before workflow-only diagnostic extension; final exact-head GitHub unit run37287636863 Python3.12 and3.13 SUCCESS; mergeStateStatus CLEAN.

Hosted diagnostic37287631900: fresh MGE fit PASS33.666s, Python3.12.14, all115 package pins/exact source refs/import provenance correct, affinity4. Local fresh fit PASS40.851s (Python3.12.10); second local12.099s reused outputs and is not a fresh-fit repetition. No native stall captured. No claim that failures are fixed: latest integration still702pass/3fail/19timeout/82skip, ingested canonically and exact reason release validation FAILED (stage integrate) remains RED60.

Failure evidence:17/19 timeouts explicitly complete compilation and stall materialization;3 aggregator errors follow partial fits and existence-only dataset bootstrap guards. No library/runtime-policy changes made. No blanket rerun, skipped tests, cap increase, release, or production publication.

Next concrete step after human merge: fresh TestPyPI wheels and main-branch integration, followed by canonical Heart ingest. Remote PyAutoLens main advanced to dffea805824196a002ccb90a57687a82467af5a5 (PR768 forward-gradient fix), so old TestPyPI2026.10.4.2.dev80301 does not represent current full library main set. Other four library mains still match prior rehearsal. Source freshness requires new wheels for a current-source verdict. No production release requested. If integration stalls again, retain full native diagnostics and localize before changing runtime policy.

All diagnostic work is complete for this phase; no watcher/schedule left running. Raw evidence in tmp/heart-red-20261005; hosted artifacts retained in GitHub. Awaiting separate human merge and validation authorization per current RED recovery contract; umbrella274 remains open.

Corrective repair ready in PR281 at ad9bbc4.

Control 37310709808 captured four Eigen workers waiting in FFT/ducc0, with a300.047s timeout. No old LAPACK signatures. Candidate37312018327 passes three pristine fits47.383/45.188/45.237s with the same115pins/Python/source revisions; zero provenance errors, only resolved environment delta is --xla_cpu_multi_thread_eigen=false.

Release script runner now appends that flag, preserving existing flags; report emitter dependency fix retained. No timeout, selection, library default or readiness changes.146 focused tests and1227 full Heart tests passed; independent Sol CLEAN; final-head CI37312612310 Python3.12/3.13 SUCCESS; merge state CLEAN.

Fresh Heart12:52UTC remains RED60: release validation FAILED (stage integrate). Current live authorization “Yes I authroize” and “can we start fixing stuff?” continues to cover corrective development only under the bounded plan in issuecomment-5991210852. Causal mapping: FFT thread-pool re-entry → native-confirmed stall → verified threading mitigation; missing PyYAML → failed report → dependency installation.

This proves the targeted mitigation, not every failed script or full release readiness. Existing full integration37286150846 predates the fix, still runs with failed shards, and was not cancelled or duplicated. Human merge separate; subsequent full integration and canonical ingestion must establish recovery. No production release, automatic merge, issue closure or unattended watcher.

Human authorized merging both PRs and corrected the recovery target to YELLOW. Heart281 is MERGED atf6a7fd0233ae87e43be9da857f741fc6cc97cc4d; all current-head CI legs passed. Pulse13 is merged separately and its task is closed.

The five current library main SHAs independently match successful rehearsal37284177843, version2026.10.5.1.dev80401. Reusing those wheels avoids an unnecessary rebuild. Brain preflight passed with cached CI-unknown warnings, then emitted the canonical Stage3 plan. Dispatched corrected integration 37327150241 on merged Heart main. No production release.

Old integration37286150846 finished:703passed/3failed/18timedout/82skipped. Its report is retained at tmp/heart-red-20261005/full-37286150846. Failed validation stays authoritative until the new complete stage report is ingested. Umbrella274 remains open for that recovery; broader monitoring cleanup is outside the current YELLOW target.

    Heart release readiness recovered

    Completed: 2026-10-05
    Issue: #274
    PR: #281 (MERGED)
    Merge: f6a7fd0

    Delivered scope

User narrowed the original whole-dashboard request to minimum release recovery to YELLOW. Canonical Brain health now reports GREEN100 (2026-10-05T15:27:58Z), zero blockers/warnings/evidence gaps. No production release. Broader monitoring housekeeping remains deferred in draft/maintenance/pyautoheart/dashboard_housekeeping_after_release_recovery.md; no complete-monitoring-green claim.

PR281 restores report generation by installing PyYAML and prevents the native-confirmed FFT/Eigen pool deadlock in release-script CI using the established threading flag. JAX/LAPACK compatibility work from the preceding session stays intact.

    Validation

    • 146 focused and1227 full Heart tests; independent Sol CLEAN; both Python3.12/3.13 exact-head CI legs green before explicit human merge.
    • Native control37310709808 captured four FFT/ducc0 blocked workers; three pristine exact-wheel candidate fits37312018327 passed47.383/45.188/45.237s.
    • Successful full integration https://github.com/PyAutoLabs/PyAutoHeart/actions/runs/37327150241 on merged Heartmain:724passed/0failed/0timeout/82existing skips; all51 executed workflow jobs successful and two intentionally disabled notebook jobs skipped. Installation checks A–F passed.
    • The shapelet target passed53.62s within the full matrix, compared with the previous1805s timeout. Previous fullrun37286150846 retained703pass/3fail/18timeout/82skip for comparison.
    • Reused successful TestPyPI2026.10.5.1.dev80401 wheels after independently verifying allfive librarySHAs still matched currentmain; no unnecessary rebuild. Canonical pyauto-brain release validate --ingest ... --commit-shas ... combined the rehearsal and integration artifacts and cleared the failed evidence. Follow-up health --scope release --json assess confirmed GREEN100/actionnone.

    Close-out

Pulse13 also merged as authorized; separate complete/2026/10/profiling-setup-browser.md records that task. All eight real branches in the retained Heart recovery worktree were clean and proven ancestors of their origin/main.98 non-cache ignored test artifacts preserved in tmp/heart-red-20261005/heart-closeout-data.tar.gz (2083095bytes); diagnostic reports remain outside the worktree in the same scratch root. Original scope and historical checkpoints below are retained as history, superseded by this final outcome.
