Summary

Propagates science-project memory to this cell from the reference
(autolens_assistant) via pyauto-brain clone sync (PyAutoLabs/PyAutoBrain#315),
and closes the two birth-time substitution gaps that surfaced while doing it.

A project scaffolded by this cell's start-new-project skill now carries:

  • state.md — the templated head pointer a session reads first
    (wiki/project/_state_template.md), rewritten each session and wired into the
    end-of-session journal ritual;
  • a session-start block in the generated project AGENTS.md that reads
    state.md, the newest journal entry and profile.md, with
    .claude/hooks/session-start.sh reduced to sourcing the shared block;
  • a templated results_summary.md with a covers_through: stamp;
  • no results/manifests/ — removed from the scaffold and from every sentence
    that promised it;
  • profile.md split at the user/project seam.

Two birth artefacts fixed here, both mechanically:

  • the generic files that birth had renamed incompletely ($AUTOLENS_ASSISTANT
    in the generated scaffold, "Lensing background" heading in the profile
    template) were taken from the clone conductor's own substitution output over
    the reference's current copies — not hand-written prose; the files were
    otherwise byte-identical to the substituted reference. Three profile-template
    examples were then hand-adapted the way autogalaxy's were at birth (a rename
    cannot turn "PhD on weak lensing" into a sentence a CTI user recognises).
  • .claude/skills/start-new-project.md was a stale real-file copy of the
    pre-#315 skill where every sibling cell has a symlink. Restored as the symlink.

Commits on this branch:

  • 523015b feat: science-project memory — state.md as the head pointer a session reads first
  • df8408d sync science-project memory from autolens_assistant (#315)

API Changes

None — documentation, skill prose and project-scaffold templates only (plus one
real file restored to the symlink its siblings use). No Python symbol, signature,
default or behaviour changes. The change users see is in the generated project
scaffold
.

Test Plan

  • check_boundary skips (not the clone reference)
  • Gap grep AUTOLENS|lensing|Lensing|autolens|HowToLens over both re-synced files is empty
  • .claude/skills/start-new-project.md is a symlink again, matching every sibling cell
  • The wiki-currency and clone-boundary workflows are this repo's CI and run on this PR

Known, deliberately not fixed here

Reference example strings no rename rule can reach still stand in this cell and
need the same human domain adaptation autogalaxy got: slacs_subhalo and a
SLaM/slacs0946 run-table row in skills/start-new-project.md,
slacs0737/subhalo filename examples in wiki/project/README.md, and lensing
wording in the AGENTS.md wiki paragraph. Three more .claude/skills/ entries
(_bootstrap_skill.md, _style.md, contribute-upstream.md) are real files
where siblings have symlinks — same birth artefact, left alone.

Part of PyAutoLabs/PyAutoBrain#315.

Generated by the PyAutoLabs agent workflow.

… reads first

Propagated from the reference assistant by `pyauto-brain clone sync` (the new
mode in PyAutoBrain#315), then hand-resolved where this clone's prose had
diverged: two hunks were rejected (the generated project README's "Reproduce
this analysis"/"Continue this work" paragraphs, and this folder's opening
description) and were applied by hand rather than forced.

- The generated project AGENTS.md gains a "Session start — do this first, every
  session" block (state.md, newest journal entry, profile.md), and the scaffold
  emits a CLAUDE.md that @-imports it. This assistant's own AGENTS.md step 2 does
  the same.
- wiki/project/_state_template.md and _results_summary_template.md added and
  scaffolded; results/manifests/ removed from the scaffold and from every
  sentence promising per-run manifests — the journal run table is the run record.
- _profile_template.md keeps only portable user-level facts; the science goal and
  data-on-hand move to state.md.
- **This clone's existing wiki/project/state.md is reconciled, not deleted.** It
  held real knowledge (the resurrection state, the unwired release train, the
  pre-resurrection PyPI wheel, the Euclid/HST heritage material) as an orphan no
  AGENTS.md or skill read. That content is now rewritten into the template's
  shape — Where we are now / Open, carried forward / Traps — so it says the same
  things in the file the session-start block actually reads.

Known pre-existing divergence, deliberately left: this clone's
_profile_template.md still heads its first section "Lensing background", and its
generated .claude/settings.json still names $AUTOLENS_ASSISTANT — birth-time
substitution gaps, not something this sync introduced.

Closes the two birth-time substitution gaps this cell carried, now that the clone
conductor's rename table covers them (PyAutoBrain, same branch): the UPPERCASE
package form and the domain noun. Both files are the conductor's own substitution
output over the reference's current copy — not hand-edited prose:

- `wiki/project/_profile_template.md` — "Lensing background" is "CTI background";
  "gravitational lensing" is "charge transfer inefficiency". The four *examples* in
  that section, and two in "PyAutoCTI background", are hand-adapted the way
  autogalaxy_assistant's are: a mechanical rename cannot turn "PhD on weak lensing,
  new to strong" into a sentence a CTI user would recognise.
- `skills/start-new-project.md` — the generated project scaffold now points at
  `$AUTOCTI_ASSISTANT`, and "general lensing concepts" reads "general CTI concepts".
- `.claude/skills/start-new-project.md` was a stale COPY of the pre-#315 file where
  every sibling cell has a symlink — another birth artefact. Restored as the symlink,
  so it carries the #315 content and cannot drift again.

Verified: `grep -n 'AUTOLENS\|lensing\|Lensing\|autolens\|HowToLens'` over the three
files is empty. `check_boundary` skips (not a clone reference).
