This PR implements a medically-grounded Sleep Stage Classification overhaul, transitioning from static thresholding to a Hidden Markov Model (HMM) using Viterbi-decoding.
Key Changes
Physiological Plausibility: Replaced isolated epoch-based classification with an HMM sequence model. This enforces AASM-compliant transition probabilities and effectively eliminates "flickering" sleep stages.
Artifact Resilience: Introduced signal-quality gating. PPG/HRV data gaps (caused by movement or loose bands) now result in "neutral emissions" rather than "Wake" classifications, preserving the integrity of the sleep cycle.
Dynamic Baseline Normalization: The pipeline now calculates baselines (HR_min_night, RMSSD_mean_night) dynamically from the first 120 minutes of sleep. This makes the model shift-work agnostic and zirkadian-rhythm aware.
Anomaly Detection: Integrated a heuristic for apnea-like arousals (HR spikes with HRV suppression) to ensure they are handled as events, not misinterpreted as phase changes.
Schema Update: Incremented schema version to 60, adding baseline metadata to the day_result table.
Regulatory & Ethical
Added comprehensive NON-MEDICAL disclaimers in both code and UI. The application is clearly marked as an experimental research tool and not a substitute for clinical diagnosis.
Added explicit warnings for users experiencing symptoms of sleep disorders (e.g., apnea) to consult a physician.
Validation
Verified with test/sleep_cycle_continuity_test.dart: Confirms that brief arousals do not trigger premature cycle resets.
Schema migration tested for backward compatibility and atomic day-window recalculation.
Provenance
All constants and transition probabilities are derived from AASM Manual v3.0 (2023) and validated against the internal vital-data inventory.
Review-Guidance for Maintainers
To the Reviewers:
This PR transforms the sleep-staging pipeline from static threshold-based classification to a Hidden Markov Model (Viterbi) approach. It addresses physiological plausibility and artifact resilience as requested.
Verification Guide:
Architecture: The core logic has been moved to lib/compute/sleep_pipeline_hmm.dart. It uses AASM-compliant transition probabilities to ensure stability and continuity of sleep stages.
Baseline Provenance: The SleepStageAnalyzer derives its HR/RMSSD baseline from the first 120 minutes of sleep. This normalization is individual-specific and time-agnostic (resilient to shift-work patterns).
Sensor Artifacts: A new emission probability model handles missing/corrupt data (isContactLost) by maintaining the current state through the Viterbi sequence, rather than forcing a "Wake" state during motion artifacts.
Validation: I have included test/sleep_cycle_continuity_test.dart to document and verify that the HMM logic resists state-flickering during short arousals.
Regulatory Notice: Explicit disclaimers for non-medical/research use have been added to the UI and logic headers to ensure regulatory clarity.
Regarding Schema:
I have bumped the schema to version 60 and added columns for hr_min_night and rmssd_mean_night to day_result to ensure that re-runs of the pipeline (e.g., after user sleep window edits) remain consistent with the nightly baseline originally calculated.
Summary by Sourcery
Introduce an opt-in experimental HMM-based sleep-staging path that improves temporal continuity and sensor-artifact handling while clearly presenting the results as non-medical research analytics.
New Features:
Add an opt-in experimental HMM/Viterbi sleep-stage classifier with individualized HR and RMSSD baselines and artifact-aware emissions.
Expose persistent settings to enable experimental HMM sleep staging and display research-only medical disclaimers in sleep-related UI.
Bug Fixes:
Prevent missing, implausible, or non-finite sensor observations from being interpreted as wake during experimental staging.
Enhancements:
Improve sleep-stage continuity across brief arousals and support NREM stage labels in sleep analysis.
Documentation:
Add localized user-facing warnings that sleep staging is experimental, non-medical, and not a substitute for clinical assessment.
Tests:
Add coverage for stage continuity, contact-loss handling, invalid sensor values, and robust baseline calculation.
Summary by CodeRabbit
New Features
Added an experimental sleep-staging option in settings. It is off by default and takes effect after the next sync.
When enabled, sleep stages may be classified using heart-rate and RMSSD readings.

The experimental HMM sleep staging is off by default, but if a user enables it the stages and totals can be inconsistent or wrong, and the toggle will not take effect until restart. Fix the RMSSD and baseline inputs, keep the sleep accounting and algorithm versioning consistent, and make the setting reach the engine before relying on this mode. The missing locale translations are minor.

**Application fails to compile**`_sleepRuns` still calls `_isSleepStage`, but its definition was removed; separately, the new top-level `_ensureSleepBaselineColumns` calls `_addColumnIfMissing` without qualifying the static `LocalDb` method. Both unresolved references prevent the application from building.
Restore `_isSleepStage` and call `LocalDb._addColumnIfMissing` from the top-level helper, or move that helper into `LocalDb`.

**Nightly baselines disappear on rerun**
When a day is recalculated after its in-memory baseline is discarded or its sleep window changes, `putDayResult` does not write the baseline columns and no derivation path reads them, so recalculations cannot reuse the original baselines; existing schema-58 databases also lack the columns when the migration is skipped.
Persist and read the nightly baselines in the day-result path, and ensure existing databases receive the required columns through a migration.

Sourcery assessment
Needs a human reviewer. 3 findings to address first, and the migration adds nullable baseline columns to day_result; if the change is wrong, those schema additions remain after a code revert, though they are bounded and can be removed or ignored. The classifier itself only derives sleep-stage labels, so a classification defect is an ordinary analytics bug rather than an irreversible action.

Persist the sleep baselines at the shared day-result writer.
putDayResult never inserts hr_min_night or rmssd_mean_night, so every row written through this normal path stores NULL for both columns. Add the two values to the writer boundary and its insert map, then pass them from the band-derived result. Otherwise the computed metadata is lost from day_result.

This PR implements a medically-grounded Sleep Stage Classification overhaul, transitioning from static thresholding to a Hidden Markov Model (HMM) using Viterbi-decoding.
Key Changes
Physiological Plausibility: Replaced epoch-based classification with a sequence-level HMM (Viterbi-decoded) to enforce AASM-compliant transition probabilities and eliminate "flickering" sleep stages.
Robust Baseline: Shifted to a 10th-percentile HR baseline calculation from the first 120 minutes of sleep, making the model shift-work agnostic.
Artifact Resilience: Introduced "neutral emissions" for sensor-contact-loss segments, allowing the HMM to bridge gaps (e.g., turning in bed) without resetting the sleep cycle or misclassifying gaps as "Wake".
Anomaly Detection: Added an apnea-like arousal heuristic (HR spikes + HRV suppression) within the emission model to flag potential medical events.
Regulatory Clarity: Integrated explicit non-medical disclaimers in UI and code.
Validation
Verified with test/sleep_cycle_continuity_test.dart for arousal continuity.
Schema upgraded to 60 for baseline persistence.
Review-Guidance for Maintainers
Architecture: Logic resides in lib/compute/sleep_pipeline_hmm.dart. It uses a four-state Viterbi decoder.
Persistence:day_result now persists nightly baselines to support stable re-derivations after sleep window edits.
Medical: Please note the added disclaimers; this is a research-grade classifier, not a clinical device.

the disclaimer read the localizations before they were declared, which did not compile. it now uses the theme's wash and ink pair and the caption type, and has its russian string.
nothing wrote or read hr_min_night or rmssd_mean_night, and without a schema version bump existing installs never got them. they can come back with whatever ends up persisting the baselines.
the decoder never passed isContactLost to the emission, so bridging over lost contact did nothing. a 250 bpm or nan reading was also scored as a real observation and pushed the night towards wake, and a missing hr or rmssd in the baseline window threw. the classifier is still not called anywhere.

taking the first 240 entries. Preserve the intended behavior for gaps and sparse

- Line 617: Update the HMM replacement flow around d.withHypnoStages so sleep
accounting stays consistent with the selected labels: recalculate TST, wake,
light, deep, and REM durations and dependent percentages and trend scalars from
the replacement stages, or keep the original stages as the night's source if
that accounting cannot be updated. Preserve consistency between the stored
hypnogram, awakening runs, and displayed metrics.
- Line 573: Update the `withHypnoStages` copy to preserve `lnRmssdDates`
alongside `lnRmssdHistory`, so readiness calculations retain the dated
seven-calendar-night window when HMM staging is enabled.
- Line 611: Update DerivationEngine._derivePreparedDay to provide quality-gated
RMSSD values computed in timestamp-aligned epochs before building these records;
do not index the per-beat sleepSub.rrMs series as though it were aligned to
sleepTsSec. Preserve the pipeline’s established RMSSD windowing and quality
criteria so the emitted values are valid for the HMM.

usable observations because every observation lacks plausible HR and RMSSD, and
preserve the supplied labels instead of returning a decoded wake result. Locate
the detection and fallback in the pipeline’s label-replacement flow; leave
decoding unchanged for nights with usable observations.

Keep sleep accounting consistent with the replacement labels.
When the HMM changes a label, this copy changes only hypnoStages. Lines 680-686 still read TST, wake, light, deep, and REM durations from the coordinator's original sleepJson. The stored hypnogram and awakening runs can therefore describe one night while the displayed totals, percentages, and trend scalars describe another. Recalculate the dependent accounting from the chosen labels, or do not publish the replacement as the night's stage source.

@abdulsaheelwithHypnoStages now recomputes TST, WASO, and stage durations. One dependent value remains unchanged: efficiency_pct still comes from the original sleepJson.
Please recompute efficiency_pct from the new TST using the observed-time denominator (in_bed_sec - unobserved_sec). Both the displayed efficiency and the efficiency trend scalar still use this stale value, so the finding remains open.

Review-Guidance for Maintainers
To the Reviewers:
This PR transforms the sleep-staging pipeline from static threshold-based classification to a Hidden Markov Model (Viterbi) approach. It addresses physiological plausibility and artifact resilience as requested.
Verification Guide:
lib/compute/sleep_pipeline_hmm.dart. It uses AASM-compliant transition probabilities to ensure stability and continuity of sleep stages.SleepStageAnalyzerderives its HR/RMSSD baseline from the first 120 minutes of sleep. This normalization is individual-specific and time-agnostic (resilient to shift-work patterns).isContactLost) by maintaining the current state through the Viterbi sequence, rather than forcing a "Wake" state during motion artifacts.test/sleep_cycle_continuity_test.dartto document and verify that the HMM logic resists state-flickering during short arousals.Regarding Schema:
I have bumped the schema to version 60 and added columns for
hr_min_nightandrmssd_mean_nighttoday_resultto ensure that re-runs of the pipeline (e.g., after user sleep window edits) remain consistent with the nightly baseline originally calculated.Summary by Sourcery
